I've got a theory regarding the gills. They're not used for breathing, but rather as exhaust ports for Godzilla's atomic breath. This keeps him from detonating himself.

Well, Godzilla actually uses the gills like a fish only when he's underwater and uses his lungs when on land as an amphibious reptile.

Yes, and the gills are also delicate that they become Godzilla's weakness when he gets hit many times in the gills from the film with the stray fire from the striker boats and the fight with the Mutos. Even you notice in film though Godzilla is swimming and  diving underwater he doesn't even need to come up to surface to breath and he can even slumber in peace breathing with his gills absorbing oxygen underwater.

Cool. I haven't got a chance to watch the movie because of the relative lack of Godzilla, but now I think I might check it out.
